Warp Ability 1 : Select two players and cause them to swap seats. Every aspect of a seat remains, except the player and their alignment, meaning their role and whether they are alive or dead can change, and their seating position definitely changes.

If someone was infected does the person remain infected if swapped with a uninfected person?

Yes
The infection is linked with the conversion, so they will maintain their alignment and infection (and will not not spread the infection), just swapping seats, roles, and life / death status.

Ok, so if a infected transporter swapped an alien and uninfected crew member are swapped both are then alien aligned?

The former would now be an alien-aligned crew member
The latter would now be a ship-aligned alien

A ship-aligned alien needs to die for the ship to be able to win before reaching the secret destination. They have to die no matter what to be able to win if they have the passive. However, they might want to try to do some damage with their new abilities first. Who knows.
